Can the connection between the hot and the cold cylinder be open for
gas flow during the complete cycle of the Stirling engine or should
it be closed during the heat and expansion phase and open up in the
end of the expansion phase?

The displacer cylinder is always connected to the "head" of the power cylinder. This can be best understood by watching some animations of the various Stirling engine configurations. Goto the following link,
