This is a design i have in mind for a schools project, i pretty much
copied the flash animation of howstuffworks.com! will it work?
Its not to scale either. the heating source will be on the left and
i will use glass syringes.

Two Piston Stirling Engine

Your proposed engine is essentially the same as the two piston Stirling engine shown on a page or two following the diagram you took your drawing from. It is a matter of proper timing, i.e the angular difference in the crank pins for the two pistons, the lengths of stroke, and the isolation of the heated area from the cooled one.
Glass syringes are virtually unavailable in the US and very expensive.
